We were able to find a used 2006 Advanced Frame Kayak but one of the valve covers is missing. I check the Advanced Elements web page but they are out of stock. Are these available anywhere else?

you really only need the one for the outside valve at the stern. So if you can't get one, I would put the cover you have on the stern outer valve.
